Our website contains JavaScript that runs when a page is accessed and which in turn generates load on the servers. Will StressStimulus be able to pick this up during script recording and on payback will the JavaScript be run?

While recording your scenario in the web browser, the JavaScript that generates load on the server issues some asynchronous requests captured by the StresStimulus recorder and included in the test case.
The JavaScript is not executed during the test run since the browser emulation is implemented on the protocol level. However, every virtual user issues these asynchronous requests and therefore generates the same load as the JavaScript. Furthermore, suppose these requests have some dynamic user-session data. In that case, they will be adequately correlated, and different VUs will send different dynamic requests so that the server cannot distinguish the VUs from physical browsers.
