I need to compare side-by-side different aspects of the test cases and reports.
Should I install the 2nd StresStimulus instance on the same machine.

You can compare side-by-side various aspects of the test cases and reports by using the multi-test report feature or the side-by-side comparison feature, both of which are described https://support.stresstimulus.com/display/doc58/Comparing+Tests.
